If someone follows an affiliate link will they know they have been referred by an affiliate ?

Possibly.

Anyone with experience of the internet will understand to look at a URL before clicking it, so will see your affiliate details (aff.php?aff=NNNN). You are welcome to "mask" the links with your own software if required
